First of all, this belongs in the Pokémon Series forum.
Mewtwo can't breed, so don't worry about IVs, as you'll be stuck with the ones you get.
Timid (for higher speed) or Modest (for higher Special Attack) are the best natures for Mewtwo. To get the one you want, save before battling Mewtwo. If you catch it, check its nature in its stat page, and if its not the one you want, reset and catch it again. The Master Ball makes this a lot easier, but I only recommend using it if you started with Charmander, as Raikou or Entei are a lot harder to catch than Mewtwo.
For its moveset, definitely include Psychic and Recover (both in original moveset). Choose among Calm Mind (TM), Ice Beam (TM), Thunderbolt (TM), and Flamethrower (TM) to complete the moveset. Personally, I'd go with Ice Beam and Thunderbolt.
Read what the Important Thread says about EVs, and if you still don't understand it, someone else can explain it to you.

Well nature is one of the most important aspects of a pokemon and it is possible to get good IVs on a legendary. You just save before it as usual and after you catch it check nature and ivs and hope for the best.

I guess since it's over Level 50, an IV calculator will only be off by a maximum of one IV point in each stat, but since he already needs to keep catching it for the right nature, also doing it for good IVs will probably take a incredible amount of tries. Unless he's going to use the Master Ball (which is better saved for Entei/Raikou), I wouldn't bother trying for good IVs.
