Is there a list of games anywhere that the XBox 360 controller is 100% compatible with? I'm looking more at the Rainbow Six Vegas pair of games, but a fuller list might be good for future purchases.

Any game that works with a standard controller will work with the 360 controller. In some games, mostly those release on Xbox, they have a little option to enabled the 360 controller and configuration. So it will be played the same as it would on Xbox and you won't have to bind every key yourself.
I know for a fact that both Vegas, Gears of War, and Assassin's Creed work really well with the controller. Vegas 2 has that option to enabled the 360 controller. Besides that, I don't think there's an official list of supported games.

Thanks for confirming that, my uncle just didn't want to believe me.
Additional to that though, anyone with a LIVE account, can those PC users play against those on the 360 with any game that connects? Or are they restricted to PC-only? (eg: My brother on his 360 playing against my uncle on the PC over Live)

Unless things changed recently, I haven't seen any servers allows clients from multiple consoles/system. Even with Live on both PC and Xbox, they won't be able to play against each other.

So Shadowrun is the only one? I think that allowed hurricane crossovers...

I would guess so. Since they are both live game, it would make sense that Microsoft can setup the servers to allow both Xbox and PC users to connect to it.

There is a program called switchblade that'll allow you to configure Call of Duty 2 and 4 for the 360 controller.
