I think they are groups of pokemon that are compatible for breeding.
There might be more...somebody confirm this.

an Egg group confirms who can have an egg with who. The only exceptions to this are the Breeding-King Ditto, and Genderless(usually Legendaries) Pokemon. Like a Gardevoir and a Muk are in the same Egg Group, so they can have an egg.

Baby Pokémon are a non-breedable group, too. Nidorina and Nidoqueen can't breed for some reason. And non-legendary genderless Pokémon (Voltorb, Magnemite...) can have eggs with Ditto. They belong to Mineral or Ditto egg group (or both), depending on which breeding guide you are reading. (Must warn you, though: genderless Pokémon can have eggs with Ditto only, not with anything else.)

sorry, forgot about those, but a lot of people dont breed/use Voltorbs and such. And i agree, why cant Nidoqueen and Nidoking breed?

She said Nidorina and Nidoqueen, and I suspect that it's because they can both only ever be female.
I believe some genderless Pokémon can still be bred with Ditto. I don't know how. =x
