All of the in-game waters not named Empoleon are the following (those bolded are ones I recommend):
Floatzel (easy to find and train)
Gastrodon
Whiscash
Quagsire
Gyarados (powerful)
Golduck
Milotic (great Sp.Def wall)
Seaking
Pelipper
Azumarill (give it Aqua Jet/Waterfall and it'll tear through Bertha)
Octillery
Lumineon
Mantine
Tentacruel
Palkia (if you have Pearl)

I myself would suggest using a strong grass type. The grass type I am training is at least five levels under all Bertha's pokemon, and it alone still tears through her lineup. I recommend grass above water here because of the Quagsire and Whiscash. Water attacks are neutral on these pokemon, while grass attacks do 4x the damage :)

I used Roserade with Grass Knot to take down Bertha. Grass Knot murders Hippowdon.

If you can, try to get a Piplup off of the GTS (good luck with finding one for something decent). You may be better off breeding your starter and putting that one up for a Piplup. I personally prefer Empoleon on the Elite Four because of its steel duality. It comes in handy on the Psychic guy, though there are better water pokes. I'd say your best bets (if you are just concerned about training speed) are Azumarill and Gyrados.

I used a high levelled Floatzel with Ice Fang, Waterfall, Crunch, and Swift (plus an Adamant nature) and he worked wonders.

If your looking for a water Pokemon for Bertha, im guessing you have a Infernape . What level is it and its attacks because I used only a Infernape and beat the E4. And which version do you have if you have Pearl its very useful like Rick52 said. I think you should have EXP share so raise a magikarp in to a Gyarados its type if very good for the E4.

Azumarill (give it Aqua Jet/Waterfall and it'll tear through Bertha)
Mind telling me how? Its Attack and Special Attack base stats are both 50.
Floatzel are quite good for the main game, but they have horrible defence. Watch out for that.
Gastrodon would work as walls, and they are very easy to find. Their stats are decent, and they can cover a wide range with their movepool. However, they are very slow, but other than that, they would work well.
Wishcash are terrible. Do not use one.
Quagsire are, honestly, Gastrodon with different moves and attacks.
Gyarados are strong, but watch out for their x4 weakness to lightning. The same goes for the above three's x4 weakness to grass.
Golduck is a fantastic (in my opinion) pokemon, with admirable stats and a wide movepool.
Milotic are quite usefull for walls. With Recover, a high special defence, and Marvel Scale, they can survive for quite awhile.
Seaking are average, with a not-so-hot movepool.
Pelliper have a high defence, but nothing else worth noting.
Octillery is another fantastic (also in my opinion) pokemon, with a 105 Base Stat for both Attack and Special Attack. Its movepool is also HUGE, offering a large type coverage. It is slow, though, so watch out for that.
Lumineon is nothing special. Very average.
Mantine have a HUGE Special Defence stat (140), but nothing else worth nothing.
Tentacruel also have a fairly large Special Defence stat, but also nothing else worth nothing.
Palkia, I have no experience.
It honestly depends on your style of fighting.

Need moar Huge Power ability awareness.
On that note, if you do use Azumarill, make sure it has Huge Power and not Thick Fat. Huge Power doubles Azumarill's attack. Not base attack, but the actual stat.

You could try using your Infernape by setting up with Sunny Day and sweeping through with Solarbeam. Sunny Day will also cut the power of opposing Water attacks, although you'll still want some Hyper Potions available.

wen i got 2 bertha, she sent quagsire out. i used sunny day, then solarbeam, bye bye quagsire!!! next comes wiscash, solarbeam, he's gone too. then comes hippodow-thingy. solarbeam, 1/4 of it's HP gone, then usually it uses EQ, infernape is dead. =[. if it doesn't, i use solarbeam, 1/2 HP left, now it uses EQ. if it doesn't, one more solarbeam, it is still not dead. ARGHHH!!!
the sunlight now fades. i try to use solarbeam once more, but by the time i've absorbed light i'm dead. i switch out all my pokemon and i take her out. by this time, most of my PPs have gone. so i am screwed for the next guy.

Well my build for Infernape when I beat her was:
Flame wheel
Close combat
mach punch
flamethrower.
Quagsire close combat, Sudowoodo mach punch or close combat, Hippowdon close combat or flamethrower, Golem close combat, Whiscash close combat. At first most of them went down with the first close combat Whiscash and Quagsire lived with almost no HP left. I was about level 60+ when I entered. Not sure on the stats.
